In talking about the toilets and their scores – why wouldn’t it be more about the toilet base being
damaged or loose rather than the seat? The moving seat would be uncomfortable but easily
replaceable by the tenant but the damaged, cracked or loose base is a bigger issue.

I generally can’t answer any questions about “Why does it work like this?” There are a lot of things about this inspection hat don’t make any sense at all.
Consider that the loose toilet seat is worth more points than if all the doors and windows were missing.
Imagine an apartment with all the doors missing and all the glass missing from the windows. You’d lose fewer points for that unit than another unit where everything was perfect except the toilet seat was a little loose.
But, to be clear, a broken base on the toilet that causes a leak or inoperable toilet would be more serious, a Level 3 defect, than a loose seat, a Level 2 defect.
I know it seems "goofy" that a loose toilet seat could be worth more points than a missing entry door, to this point, see this video:
